I thought that was just for "content pages"/ individual articles, not for whole categories?

If you look:

modules/mod_hot_scroller/mod_hot_scroller.php

you will see:

if ($catid) { // retrieve content item from specified category
$where_clause = "\n AND ( a.catid IN (". $catid .") )";
}

so yes you can put comma separated list of categories.
