SEF Issue?

I'm not sure whats going on but this thing is driving me nuts. After i upgraded to 2.5 and finally got SEF working i have one page that's throwing fits.
The page has links to Pdfs which are housed in a folder called Files. they are in a sub directory of the files directory. I can create links to the pdfs and everything shows up just fine when you click on the link. However every 24 hours the links stop working because the url changes on its own addeding an additional file directory here is an example.
www.mysite.com/files/pdfs/pdf.pdf Works fine when firs linked though the editor and article is saved .
After 24hrs the link changes to something like this
www.mysite.com/pdfs/files/pdfs/pdf.pdf
its only on one article page , i have several other articles with pdf links set up the same way and none of them are causing a similar issue and from what i can tell are set up all the same...
Any suggestions?

joomla it-self, if you don't have something additional for SEF, should not be cause of that

The only SEF releated thing on the site is the SEF System plugin which is defualt with Joomla i beleive ? even though all the other pages are setup in a similar fashion, i removed this page from its catagory and set to uncatagorized manually went into the src code of the article and removed the extra /directory in the hrefs and saved so far its stayed correct but will monitor it though out the day to see if it changes. Do you know of a way that you can find the src file of an individual article so that a bache file could be written to save a back up of it every couple hours so i can see exactly when it is being changed?
Its really starting to bug me as i cant find a single thing differnt between any of the other articles and the way they are set up .
I am using a differnt file manager as i was trying to combat an issue with not being to upload pdf's and have them dispaly propperly though the front or back end file uploads. So the defualt folder is files not images for things but all the articles on the site were set up this way and they dont have any issues just this one darn one.
Still havent found a soultion to the pdf thing ... File will upload properly, display in file manager correctly, let you link to it, but when navigated to it on the website you get a 500 error i beleive . and ive made sure that .pdf is in fact allowed as one of the file extension on both the back end and on IIS sense this site is running on a windows box... Oh Boy what fun it was to get it actually up and running to start

So can you do test to leave joomla 24h without SEF so we see what happens then?

When i updated from 1.7 to 2.5 it broke SEF, i was using it on 1.7 and it reset back to not being on during the update. When i re enabled it i basically had to go though and rewrite every link and menu item becuase they were no longer pointing correctly to items they should be. If i can avoid having to disable it and re-enable i would really love to as i dont want to run into the same issue again and re do everything. The site is currently used by alot of folks including media and public saftey offices and i dont want to deal with phone calls when someone trys to navigate to a SEF url they have in an email or something and it stops working.
I will however if it does the change on its own again after ive changed the catagory and manually deleted the code from the src instead of just editing the links though the editor i will re image the site and load it into our test dev and disable the SEF on it and see what happens there. I can contact you guys again if this happens and what i find once i replicate the site to not affect the production version.

Well no, we have no info that would tell us where to check. If its problem that you disable SEF then enable it again you can create database/site backup then try it
